If you're going to fix your health, you have to start where it all begins: the gut. Most people think of the gut as just a digestive organ — something that breaks down food and makes the occasional noise. But your gut is so much more than that. In functional medicine, we consider the gut the command center of the body. Why? Because it performs four essential jobs that touch nearly every system in your body.
Let's break them down.
1. Digestion and Absorption of Nutrients
This is the most obvious role of the gut — and the one people usually think of first. Your gut takes the food you eat and breaks it down into usable components: vitamins, minerals, amino acids, fatty acids, glucose, and more.
But digestion is more than chewing and swallowing. It involves a coordinated symphony of enzymes, stomach acid, bile, and beneficial bacteria. If even one part of that process is off — let's say low stomach acid or poor bile flow — you won't break down your food properly. That means you won't absorb the nutrients your body needs to function, even if you're eating healthy.
Symptoms of poor digestion and absorption include: bloating after meals, gas, nutrient deficiencies (like iron or B12), fatigue, constipation or diarrhea, and undigested food in the stool.

Did you know that around 70–80% of your immune system resides in your gut? The lining of your intestines acts like customs control — it decides what gets into your bloodstream and what gets flagged as a threat. Elimination of food waste and microbial byproducts — Your gut moves waste material out through bowel movements. If you're constipated or not eliminating properly, those toxins can be reabsorbed.

How Digestion Actually Works — The Unsung Heroes of Your Gut
To truly fix the gut, we have to understand what it's supposed to be doing in the first place. Digestion isn't a one-step process — it's a beautiful, complex sequence involving acid, enzymes, organs, bacteria, nerves, and chemistry. Every part of your digestive tract has a job, and when one piece is off, the whole system suffers.
Let's walk through the journey food takes through your digestive system and see how each part contributes to your health.
The Stomach — Acid with a Purpose
The process begins in the stomach, which is designed to be intensely acidic. Ideally, the pH here is between 1.5 and 2.0. This high level of acidity is essential for several reasons.
First, it kills off pathogens that may have hitchhiked on your food — bacteria, viruses, and parasites don't stand a chance in a properly acidic environment.
Second, it starts breaking down the proteins in your food, unraveling them into smaller parts for later absorption.
Third, and most importantly, this acidic environment sets the tone for everything that follows. The pH of your stomach contents influences how well your enzymes work, how bile is released, and even the health of your microbiome all the way down in the colon. The stomach has what I call a "Goldilocks Complex" — its acid levels have to be just right.
Too much acid gets the blame, but too little is more often the problem, leading to heartburn, bloating, malabsorption, and sluggish digestion.
The Small Intestine — Where Absorption Happens
Next comes the small intestine, a 20-foot-long organ with three sections: the duodenum, jejunum, and ileum. This is where most of the magic happens. In the duodenum, digestive enzymes from the pancreas and bile from the gallbladder are introduced to further break down fats, proteins, and carbohydrates. As food moves into the jejunum and ileum, the nutrients are absorbed into your bloodstream.
When this process goes smoothly, your body gets the vitamins, minerals, amino acids, and energy it needs to thrive. But many issues can disrupt this stage. Two of the most common are SIBO (small intestinal bacterial overgrowth), where bacteria ferment food and create gas, pain, and bloating, and leaky gut, where the lining of the intestine becomes too permeable, allowing unwanted particles into the bloodstream and triggering systemic inflammation.
The Pancreas — Enzymes and pH Balancing
The pancreas is one of your digestive system's most versatile players. It releases bicarbonate to neutralize stomach acid, creating an alkaline environment that allows digestive enzymes to function. These enzymes include lipase for breaking down fats, trypsin for proteins, and amylase for carbohydrates. If your pancreas isn't producing enough enzymes — or if the pH balance is off — your body can't properly digest food, leading to nutrient deficiencies, gas, and irritation.
The Liver and Gallbladder — Detox and Fat Digestion
Then there's the liver and gallbladder, working in tandem. The liver produces bile, which is stored in the gallbladder and released into the small intestine. Bile is crucial for breaking down fats, activating pancreatic enzymes, and keeping the intestinal tract lubricated. But the liver's role goes far beyond digestion. Everything you absorb from your gut — nutrients, toxins, medications, hormones — passes through the liver first. This filtration process is critical for detoxification, hormone regulation, blood sugar balance, and fat metabolism. When the gut isn't functioning well, the liver gets overwhelmed, leading to issues like constipation, skin problems, hormone imbalances, and fatigue.
The Large Intestine — Waste Processing and the Microbiome
After most nutrients are absorbed, the remaining food residue enters the large intestine, where water is conserved and waste is processed for elimination. But the large intestine is also home to your gut microbiome — a vast ecosystem of bacteria, viruses, and fungi that influence nearly every aspect of health. When your microbiome is in balance, it produces beneficial compounds like B vitamins and short-chain fatty acids, which support your immune system and gut lining. But when it's out of balance — due to poor diet, antibiotics, or stress — harmful microbes can overgrow. These microbes release endotoxins that, especially in the presence of leaky gut or small intestinal bacterial overgrowth, can escape into the bloodstream, overloading the liver and contributing to chronic disease.
The Nervous System — Regulator of Digestive Rhythm
All of this is coordinated by your nervous system, particularly the parasympathetic branch — also known as the "rest and digest" system. When this system is dominant, digestion flows smoothly. But under chronic stress, the sympathetic nervous system — our "fight or flight" response — takes over. Stress increases cortisol, which slows digestion, suppresses immunity, and lowers protective proteins like secretory IgA in the gut lining. This makes the gut more vulnerable to damage.
The nervous system also plays a critical role in neurotransmitter production. The gut produces most of the body's serotonin (about 80%), which influences mood, motility, and even pain. But more serotonin doesn't always mean better — too much can lead to anxiety, overwhelm, and irritability. Dopamine, your motivation and pleasure neurotransmitter, usually balances serotonin, but when serotonin is chronically elevated, dopamine can't keep up, leaving you feeling flat and unmotivated.

What Goes Wrong — How the Gut Falls Apart
Now that you understand how the gut is supposed to work, let's look at what happens when things start breaking down. Most chronic health conditions don't start with a catastrophic event — they begin with a slow, subtle deterioration in how your gut functions. These changes often go unnoticed until the symptoms are too big to ignore.
Stomach Acid — When the Fire Goes Out
The stomach is designed to be a highly acidic environment, with an ideal pH between 1.5 and 2.0. This acidity plays a vital role in sterilizing incoming food, breaking down proteins, and signaling the rest of the digestive system to prepare for action. Without adequate acid, digestion stalls at the very beginning.
When acid levels are too low — a condition known as hypochlorhydria — several problems arise: incomplete digestion of proteins, leading to bloating, gas, and putrefaction in the stomach; failure to trigger pancreatic enzyme and bile release, which are dependent on the proper acidic pH leaving the stomach; and alkaline shift in the colon, encouraging overgrowth of opportunistic microbes like candida and yeast.
This low-acid state can be caused by long-term use of acid-suppressing medications like proton pump inhibitors (PPIs), low-protein or vegan diets that reduce acid production demand, and chronic stress, which inhibits stomach acid production via the nervous system.
Unfortunately, many people are mistakenly treated for too much acid, when in reality, their symptoms stem from too little.
The Small Intestine — From Leaky Gut to SIBO
The small intestine's lining is supposed to act like a selective security gate — letting in nutrients and keeping out harmful substances. But that barrier can become compromised over time, leading to what is commonly referred to as leaky gut. When the tight junctions between intestinal cells loosen, the following can happen: partially digested food particles, bacteria, and toxins leak into the bloodstream; the immune system launches a constant attack, triggering systemic inflammation; and food sensitivities develop, as the immune system begins to label ordinary foods as dangerous invaders.
This constant immune activation can exhaust your immune defenses, increasing susceptibility to infections, autoimmune flares, and reactivations of latent viruses like Epstein-Barr (EBV).
At the same time, another major problem can develop: SIBO (Small Intestinal Bacterial Overgrowth). In a healthy gut, most of your microbes should be in the large intestine. But with SIBO, bacteria migrate into the small intestine, where they don't belong. There, they ferment food particles, creating gas, bloating, and discomfort; produce inflammatory byproducts; and contribute to further breakdown of the intestinal lining.
SIBO is notoriously difficult to treat. Conventional medicine often relies on antibiotics, which may reduce the overgrowth temporarily — but also destroy beneficial microbes, leaving the terrain vulnerable to recurrence or worse: fungal overgrowth and dysbiosis.
The Large Intestine — Microbiome Mayhem
The large intestine is home to trillions of bacteria, fungi, viruses, and other microorganisms collectively known as the gut microbiome. This ecosystem is essential for overall health, but when it becomes imbalanced, chaos follows.
When disrupted, opportunistic organisms can take over. These include yeast and candida (especially after antibiotic use), harmful bacteria (some of which release neurotoxins and endotoxins), and parasites (often undetected but deeply disruptive to the gut ecosystem). These organisms can inflame the gut wall, further worsen permeability, and allow their toxic byproducts — called endotoxins — to leak into circulation. Once absorbed, these toxins travel to the liver, overburdening detox systems; disrupt mitochondrial function, reducing energy production; and create low-grade systemic inflammation that affects multiple organ systems.
The Liver — Overloaded and Under Pressure
Your liver is your body's central detoxification organ. Everything absorbed from the gut passes through it before circulating in the bloodstream. When functioning properly, the liver neutralizes toxins, regulates hormones, and processes nutrients. But when overloaded, it becomes sluggish — and trouble begins.
There are two major categories of liver stress:
1. Diet-induced liver burden: Consumption of industrial seed oils (like soybean, canola, sunflower) rich in linoleic acid contributes to non-alcoholic fatty liver disease. These oils embed into cell membranes, promote oxidative stress, and impair cellular communication.
2. Toxic burden from food and the gut: Pesticides, herbicides, heavy metals, and food additives place a constant strain on liver detox pathways. Endotoxins from microbial overgrowth in the gut add an internal toxin load the liver must neutralize.
Symptoms of a taxed liver include fatigue, hormonal imbalances, skin breakouts and rashes, difficulty concentrating or brain fog, and sluggish digestion.
The Nervous System — The Gut's Silent Saboteur
Ongoing gut dysfunction creates a stress signal the nervous system can't ignore. The immune system's constant activation sends a danger signal that raises cortisol levels and activates the sympathetic nervous system — your body's fight-or-flight response. When this stress response is dominant, digestion slows or halts, stomach acid and enzyme production drop, and gut lining immunity (Secretory IgA) is suppressed.
This creates a vicious cycle — poor digestion fuels stress, and stress weakens digestion further. Over time, it also disrupts the production and balance of key neurotransmitters. Serotonin, made mostly in the gut, can spike during inflammation, leading to mood instability, irritability, and overwhelm. Dopamine can become relatively deficient, leaving you feeling flat, joyless, and unmotivated.
These imbalances aren't "just in your head" — they're often rooted in gut dysfunction and nervous system stress.
Root Causes — The Modern Offenders
So, what's behind this breakdown in gut function? Let's look at the major offenders.
Diet
- Seed oils (like canola, soybean, safflower) — High in unstable linoleic acid that gets incorporated into cell membranes and drives inflammation
- Refined and processed foods — Including sugars, high-fructose corn syrup, artificial sweeteners, and white flour products that feed pathogenic microbes and disrupt blood sugar
- Too much or the wrong kind of fiber — Can irritate an already inflamed or imbalanced gut
- Food toxins — Pesticides, herbicides (especially glyphosate), and other chemical residues
- Problematic food compounds — Lectins, histamines, oxalates, and phenolics that may be inflammatory or irritating in sensitive individuals
Medications
- Antacids — Suppress necessary stomach acid, impairing digestion
- Antibiotics — Disrupt the microbiome and increase the risk of yeast and fungal overgrowth
Toxins & Stress
- Environmental chemicals from food, water, and personal care products

How to Fix It — The Re-Gut Solution™
If you've made it this far, you understand just how vital your gut is — and how many ways it can go wrong. Now, here's the good news: you can fix it. After decades of clinical practice, I developed what I call The Re-Gut Solution™ — a simple but powerful 12-week program that addresses the root causes of gut dysfunction using a multifactorial, synergistic approach.
Step One: Remove the Offenders — What to Eliminate from Your Diet
Healing begins by removing the things that are damaging your gut. You can't rebuild a house if the wrecking crew is still tearing down the walls. That means removing certain dietary offenders that irritate, inflame, and destabilize the digestive system.
First and foremost, you need to eliminate all industrial seed and vegetable oils, including canola, soybean, sunflower, and safflower oils. These oils are high in linoleic acid, a polyunsaturated fat that is unstable, inflammatory, and prone to oxidation. When consumed regularly, linoleic acid embeds in your cell membranes, distorting their structure and promoting inflammation throughout the body.
Next, avoid refined carbohydrates and added sugars. These not only spike your blood sugar and insulin but also feed harmful bacteria and yeast in your gut, worsening microbial imbalance. Common culprits include white flour products, sugary snacks, and artificial sweeteners like sucralose and aspartame.
Wheat and gluten-containing grains should also be avoided, especially in the early phases of gut healing. They are known to increase intestinal permeability in many individuals. If you tolerate grains, the best options are white rice and small amounts of traditionally fermented sourdough bread made with organic wheat. These are easier on the gut and less inflammatory than conventional whole grain products.
While fiber is generally healthy, it can be irritating to an already inflamed or leaky gut. For the first three months, reduce your fiber intake by avoiding raw vegetables and resistant starches like beans, lentils, and legumes. Cooked vegetables are easier to digest and provide many of the same nutrients without the harsh fiber load.
Alcohol should be limited or eliminated during gut healing. Beer is especially problematic, as it contains gluten, hops, and yeast — all known irritants. Wine may be tolerated in small amounts (no more than 1–2 glasses per week), and distilled spirits like tequila or vodka are better tolerated — provided you skip the sugary mixers.
Step Two: Add the Right Fuel — What to Eat
Once you've removed the gut offenders, it's time to nourish your body with foods that help rebuild your digestive system.
Focus on whole, unprocessed foods. These are foods in their natural state, not altered by refining, bleaching, or chemical additives. Whole foods provide essential nutrients in a form your body can recognize and use.
Choose healthy fats that promote cellular repair and hormone production. These include coconut oil, ghee, butter, and tallow — fats that are stable, nourishing, and anti-inflammatory. Olive and avocado oils are also beneficial if they are truly pure. Be aware that many brands labeled "extra virgin" are adulterated with cheaper seed oils, so look for companies with verified sourcing.
Clean carbohydrates can be part of a gut-healing diet, but they need to be chosen wisely. Stick with fruits, white rice, cooked white and sweet potatoes, cassava, and members of the squash family like zucchini, butternut, and spaghetti squash. These are all easy to digest and less likely to trigger gut distress.
Protein is essential for gut repair. Choose animal-based proteins from clean, high-quality sources. Ruminant meats like beef, lamb, and bison are excellent choices because their four-chambered stomachs help them metabolize grain in a way that reduces inflammatory compounds like linoleic acid. If you eat pork or poultry, look for pasture-raised options fed a low-linoleic diet. For fish, prioritize warm water white fish like cod, mahi-mahi, grouper, and snapper. Limit oily fish like salmon to no more than twice a month due to its higher linoleic acid content.
Eggs can be a great source of nutrients, especially when sourced from organic, free-range chickens fed a non-GMO, low-linoleic diet. Dairy can be included if it's organic, grass-fed, and preferably raw. Raw dairy retains beneficial enzymes and bacteria that are destroyed during pasteurization. If raw milk is not available in your state, look for non-homogenized, low-heat pasteurized alternatives from reputable farms.

Special Note on Food Sensitivities
Food sensitivities keep your immune system in a state of constant activation. If you're reacting to foods — even subtly — your gut won't fully heal. There are two ways to deal with this:
You can use IgG food sensitivity testing, available from specialty labs, to identify problem foods. Most conventional allergy tests only measure IgE reactions, which are fast, severe responses. But gut-related sensitivities are often IgG-mediated, meaning they are delayed and subtler. Once identified, those foods need to be avoided for at least 90 days.
Alternatively, for decades I have used a simplified food desensitization protocol. Using a muscle testing method, we can identify reactive foods and reprogram the immune response so that a food needs to be avoided for only one week — not three months. A Word About Stomach pH — Know Before You Start
Before beginning the Re-Gut Solution™ program, it's important to understand whether your stomach is too acidic (gastritis or H. pylori) or not acidic enough (hypochlorhydria).

The truth is, maintaining your gains doesn't take nearly as much work as getting here. It's about steady care, consistent choices, and knowing how to course-correct when life throws you off track.
Supplements: Your Daily Allies
Supplements are the gentle nudge that helps keep your gut balanced. Probiotics, in particular, are like the friendly tenants that make sure no rowdy neighbors take over the block. For most people, one capsule a day is all it takes to maintain order.
But sometimes your gut needs a little more backup. If you're on a daily medication such as birth control pills, it's wise to increase your probiotic to one capsule twice a day. The same applies when your doctor prescribes antibiotics or other new medications — these can act like bulldozers in your microbial garden, wiping out good bacteria along with the bad. A probiotic safety net helps keep the balance. And let's be honest, if your diet has wandered into "junk food weekend" territory, doubling up on probiotics can help buffer the fallout.

The same principle applies to eggs — pasture-raised when possible, since a happy hen makes a more nourishing egg.
Fruits and vegetables should be your daily companions. Organic is ideal, though don't let the lack of a label keep you from eating them altogether. The diversity of fibers and natural compounds in produce keeps your gut environment resilient. That said, beans and lentils deserve a word of caution. Their tough fibers and lectins can overstimulate or irritate the gut, especially if your digestion is still a little tender. They're not forbidden foods, but moderation matters.
Grains also land in the "minimal" category. Many of them, especially wheat and oats, are harvested with glyphosate — a chemical residue that doesn't play nicely with your gut lining. Reducing grains means reducing exposure.
Nuts and seeds are a bit more complicated. On their own, they're not villains, but the modern food industry's obsession with seed oils has left most of us overloaded with linoleic acid. If you've cut out packaged foods and seed oils, then enjoying some soaked or roasted nuts in moderation is usually no problem. Just remember they contain natural enzyme inhibitors that make digestion harder — so the old-fashioned traditions of soaking or roasting weren't just quaint rituals; they were smart gut hacks.
Sugar, of course, deserves attention. Refined sugar is best minimized, but natural sugars in fruit, raw honey, and maple syrup are perfectly acceptable in moderation. Stevia and monk fruit also get a green light. But sugar alcohols like erythritol or allulose, along with artificial sweeteners, can irritate the gut and confuse your metabolism. And if you end up face-first in birthday cake, don't panic — just take an extra probiotic or two and move on.
When it comes to oils and fats, the rule is simple: avoid seed oils and vegetable oils lurking in packaged foods. Instead, cook with coconut oil, butter, ghee, or beef tallow — fats that have nourished humans for centuries without causing metabolic chaos. If you love olive oil or avocado oil, make sure you buy from trusted sources, since many bottles are secretly blended with cheaper seed oils.
Water: Drink It Like It Matters (Because It Does)
Water is far more than a thirst-quencher. Inside your body, water is "structured" into a form that carries energy and helps move nutrients, signals, and even electrical charges between cells. In other words, the quality of your water has a real impact on your health.
Natural spring water is the best choice — it bubbles up from the earth, carrying minerals and energy in a way that's hard to replicate. If you don't have access to spring water, most tap or bottled water will need a little help. Filtering is a must, and adding back minerals (something as simple as a pinch of good sea salt) makes it more like the water your body actually needs. You can even energize it by mimicking nature's flow, using devices that create a vortex like water tumbling over rocks.
Distilled or reverse osmosis water, by contrast, is "dead" water — completely stripped of minerals and charge. If that's all you have, at least re-mineralize it before making it your daily drink.

Lifestyle: Living in a Gut-Friendly Way
The habits that support gut health go beyond the kitchen. How you live each day either nurtures or undermines your gut.
Alcohol, for instance, is something to minimize. One drink is manageable; more than that begins to shift your microbiome in the wrong direction. If you find yourself at a party with more than one, increase your probiotics the next day to help repair the damage.
Sleep is a non-negotiable opportunity. Seven to eight hours of sleep (meaning you're actually in bed long enough) gives your body time to restore and repair. Too little sleep raises cortisol and stresses your gut. If you struggle, melatonin can help both with sleep quality and immune support.
Speaking of cortisol, stress management is vital. Chronic stress literally thins the gut lining and disrupts microbial balance.
